Yes, this should work. I just tested it on the Mac version of Aered.
If you open up one file and then copy what you want (e.g. by dragging a selection box in the editor pane or by pressing ctrl/cmd+c over a bar in the layout pane), then you should be able to open a different file or start a new one and paste in your selection.
What won't work is running Aered, copying your selection, restarting Aered and trying to paste. So make sure you do everything in one session.
